I used to like her with Rafael, because he would challenge her more (or didn't always blindly follow whatever she said) and partly because he was the father of her baby. After the flashback episode, I really like Michael more than I used to, because when they first met - he did call her on being a jerk and lying to him.
I was not expecting tonight's episode to end like that.
Me either, but it certainly makes me curious as to what direction they will go in now. Rafael torn between Petra and Jane perhaps? Or something/someone totally new on the scene? I think the writing is fantastic.

I was thinking they would do a flash forward like they did with Mateo as a baby. If Raf is going away for almost a year, and with Jane... It seems like a good time for a 1 year flash forward.

At the very end they did a flash forward and the sub-title said "Three Years Later" and showed Mateo as being about 3 or 4 years old.

Yes, but the preview for next week shows Jane dealing with the aftermath of last weeks episode, so they're not jumping ahead 3 years yet. But for Jane to move on fairly quickly, and not just be depressed week after week for the rest of the season, they'll have to do some sort of time jump. 3 years seems like it would be too much, but jumping 9 months to Raf getting out of jail would be a good spot to continue.
