I think the best running joke has to be The Terrence and Phillip Show. Early on, many people who miss the point of the episodes all together voiced complaints, mostly akin to "it is nothing but fart jokes". In response to this, the makers decided to create the Terrence and Phillip characters who are on a show that is mostly fart jokes.

The best part is that when people say "South Park is nothing but fart jokes" and you disagree with them, they often bring up Terrence and Phillip episodes... completely missing the fact that Terrence and Phillip were originally created to lampoon that very claim.

The irony of it all is... just... perfect.

You'd think the detractors would learn that the LAST people you want to hassle are people who mock and parody people for a living...because they will always have the last (mocking) word.

Another pair of characters that disappeared were...well, I can't quite recall their names. Uncle Jimbo and [something] were relatives/friends of one of the boys. The one whose name I can't recall used an electronic voice box or something, because he had a weird voice. They were the designated redneck relatives in the early years.

And of course there was the late, unlamented Mrs. Choksondik, with her pendulous, saggy boobs scaring the heck out of everyone.

Remember when William Anthony Donohue denounced the show for their portrayal of Jesus? Shortly after, the "Fantastic Easter Special" aired in which Jesus donned some cool sunglasses and mercilessly slaughtered Donohue for bastardizing the message of the church.

We don't even have to get into the Tom Cruise thing, ha ha.
