These pits were discovered 20 years ago by scientists doing a survey of the area, but new survey for a wind farm company have discovered a more extensive area of pits.
The article says scientists came up with the idea of fish digging in the dirt (weather balloon?) might have caused this phenomena or suggests that similar 'holes' found off Taiwan were caused by methane gas emissions but this area does not have that gas subsurface and scientists are baffled as to the cause of the deeper holes/pits. The pits/holes have been there for 50,000 years at least so what could have caused them?

The original article gave a clue as to what could have caused the holes. It did state that methane has made similar holes in other areas of the ocean's floor. It went on to state that no methane was detected in that vicinity; but we do not know if methane was present 50,000 years ago?
I am sure that we will eventually know the answer and it will not involve a UFO!

You and your "Prove it"! There are plenty of smarter people than me working to figure out what caused those holes. The original article stated: "Similar features found elsewhere in the world, such as near Taiwan, have been linked to the release of methane gas, but there’s no sign of methane in the sediment or seawater here." And like I said; we do not know if methane was in the area of the California sea floor 50,000 years ago. So there could be a possibility that there was a large release of methane at the time those holes were formed; maybe a cataclysmic earthquake? I am sure our researchers will work up a theory based on science.
What do you think caused the holes? Give it your best shot and then you prove it!

50K years ago is fairly recent geologically so if there was any methane (anhydrate) undersea then it would still be there and the geologists would be able to detect that. I can see how bubbles continually coming from the sea floor would cause an erosion around the hole down to that depth, so it is possible some time in the past there was gas there.
However, there are other strange things on the sea floor as has been mentioned on here, which cannot be explained such as 'tracks' which carry on for miles and miles. It looks to me as if someone has been driving a huge mining vehicle across the seabed in those areas. I cannot imagine it would be a runway but some a straight.
