I hope I don't get stuck on this mission for long, so that one reason why I hated checkpoint save game systems.

Where are you getting stuck at? Actually once you figure out what to do it's pretty easy to get into the final fight.

I have never used the knife throw (no idea if I even have it) but was able to complete the game without it.

I never used the knife throw either, or really any of the enhanced takedowns besides the one to kill the heavy armor guys.

You just need to sneak and kill the guards and you'll get weapons back. Try to stay undetected for as long as you can because if the guards trip an alarm, you'll have 5 minutes to complete the mission.
