If you truly feel uncomfortable, go the cab route. Are you uncomfortable on the entire system, or just in certain areas? If it's only certain areas, ride the metro towards home, get off at a popular stop, and cab from there.

Yep, you're right. When I plan my outings, plan to have cab fare. Got it. Super fun times!!

Well, you can drive. I know several people who drive into the city and park on the weekends. Sure, it's highly unlikely that you'll be able to park right outside the door (unless you go somewhere with valet or something), but I've been able to find street parking in Dupont, Adams Morgan, and U Street on the weekends. The only neighborhood where I find it to be extremely difficult is Chinatown, but if nothing else there are plenty of spots down by the Mall.

Chinatown is horrible. An alternative is to drive to Lefant, park and metro to Chinatown.

True, though that might defeat the purpose of avoiding the Metro late at night. It's a nice walk to Chinatown from L'Enfant, but if the Metro's making her nervous I don't think she want to walk it alone either.
