I have done this when I took the ferry from Anacortes to Sidney. I bough the ticket online and I had a reserved spot.

Not entirely true. Keystone ferry not only takes reservations, they are recommended. I think aside from Anacortes / Sydney this is the only route to do so.

What parts of the islands would you suggest visiting? Easiest way to get there from Seattle?

The tower on top of Mt. Constitution in Moran State Park on Orcas Island.

From Seattle take I-5 north to highway 20 west. This will take you into Anacotes. Follow signs to ferry you can't miss them. After docked at Orcas Village follow the horseshoe highway through Eastsound and into Moran State Park. There's another road in the park to follow up to the tower. (If you hit Olga you've gone too far). Obviously this is best visited on a clear day.
