In my opinion I think both areas have a good long term upside. Both are land constrained, have a strong job base and are more desired than other cities in the county. I think Jupiter has less rental stock than Boca, but don't quote me. With Boca you have the FAU influence (particularly for lower end rentals), whereas in Jupiter your rental might have more seasonal demand.
If you're targeting younger renters, you might want to look around FAU or in/around Mizner Park in downtown Boca. In Jupiter, Town Center in Abacoa seems like a logical place for a rental.
