Which would you rather go with...

Emirates:
Amsterdam - 6 hour flight - Dubai 5 hour stop - 6 hour flight - Phuket

Eva Air:
Amsterdam - 12 hour flight - Bangkok 3 hour stop - 90 min flight - Phuket

17 day holiday, big advantage of Eva is that i can take 30 kg instead of the 20 with Emirates.
Flown with Eva before, liked the leg space compared to KLM, Emirates would be a first.

Eva because you can actually sleep from Amsterdam to Bangkok.

I would go with Emirates in this case, just so that I could minimize flight times.

Is the fare the same? What time of day are departures/arrivals?

Eva is about $30-40 more expensive.

Good question, both planes leave 10 in the evening Dutch time and arrive around 9 in the evening in Phuket (Thai time).
Emirates has flights every day and Eva only on Tuesday, Thursday and Saturday.

I would go with the long segment so there is the possibility of sleep.

Personally, I have never flown longer than 6000 miles, so I can't speak about the ultra long flights. But AMS-BKK isn't too bad.
AMS - BKK: 5,727 miles
LAX - ZRH: 5,938 miles

Here's a thought. Go with the cheaper one, and use the difference to pop for the VIP lounge during the stopover.

I'm leaning towards Emirates because i'm a heavy smoker (6 hours is easier than 12), they have the best reviews and i've never flown with them so i'm kinda curious but that 20 kg luggage tho...
