Thanks so much for your suggestion on town and pond aerator, but 45 min drive is too far for me...

The commute isn't too bad, Route 4 - 243- 9 or the Northway. Depending where you are coming from, the "rush hour" is no big deal. It takes us about 45 minutes to get to Albany.
Live on the east side of the hudson and you will not have to deal with traffic.
You basically have to go south on 87 then go east on exit 7...the traffic in rush hour will be VERY bad on particular days, especially coming back and having to wait to get onto the 87 north from 7.
I would second living in Waterford if you plan on having your career be in Troy.
What you get in Clifton Park I would think is to be closer to the airport and have access to better schools if you have kids. You are closer to more beautiful countryside towns like Saratoga Springs, Ballston Spa, Burnt Hills, and you can get to vacation areas very easily less than an hour north with Lake George.
In East Greenbush you have more access to Massachusetts via the 90, are 30 minutes closer about to NYC, and you're right there closer to downtown Albany, although I don't know that that's something you would prefer.
About rushhour in Albany, you CAN just take the 787 through waterford IF you live in southeastern Clifton Park, but that won't always save you.
As a local real estate broker, I have a few comments that may help you here...
If you are working a 9-5 and living in Clifton Park, you will deal with some traffic on Alt 7 and the Northway. Clifton Park is the #1 area in the Capital Region as far as real estate sales and popularity. Since you are coming into Troy and not Albany, the traffic may be less stressful for you, but you will still face some gridlock each day coming both North and South to/from work.
I would take school rankings with a grain of salt personally. There are so many websites offering rankings on schools, most of which are looking to put out content about schools just to drive website traffic and sell ad space. Its an underground game not many realize. North Colonie and Shen Schools are both good schools...I dont really think its possible to dissect the two without experiencing going to school there.
Housing supply always increases in the Spring, but so does buyer competition. As I stated, Clifton Park is #1 in sales volume, with the average house selling in 50 days. If you are looking for a great deal, you'll be hard pressed in Clifton Park, where homes sell themselves, and multiple buyers are putting in multiple bids on properties.
In my personal opinion, buying new construction can be compared to buying a new car. Once you drive it off the lot, it depreciates in price. These New Construction developments are all overpriced, and most are built so quickly and right on top of each other. Probably one of the biggest ROI industries in America. You'll find a lot of foreign buyers are willing to pay $400K for these homes, and builders are not quick to lower the price. I personally think its a rip off. You can find good resales in N Colonie schools and Clifton Park. Looking online can only tell you so much. I have shown a lot of homes in these 2 areas, and I will say there are plenty of really great resale homes.
Retention ponds are built by code for obvious reasons to keep water away from the neighborhood. I guess mosquitoes can habitate anywhere, and Im not sure there is a place on earth where you can escape them. Frankly, I dont see this as a big issue that deters buyers from certain areas.
