Sensitive to the pillow filling? Feather allergy is fairly common and some people can't stand the smell of the synthetic foam rubber in some pillows.
Sensitive to an ingredient in the detergent the sheets and pillowcases were washed in? Lots of ingredients like perfumes, brighteners, all sorts of irritants. Also, many people are sensitive to fabric softener. Try washing pillowcases in borax and washing soda with no softener and see if it makes any difference.
Recent painting of the bedroom walls or painting or refinishing of anything in the bedroom? Anything new brought into the bedroom that would have that "new" smell or a moldy smell? Dusty books?
Those are the first things that come to mind and it's better to find out what it is rather than simply try to treat it.
I have had the same think recently(about 4 weeks now) and haven't figured out why, although i was diagnosed with rhinitis by an ENT specialist just yesterday. I tried taking the meds and eyedrops, but the zyrtec given to me makes me super drowsy. I am going to go natural with honey and eye bright. Also been doing echinecea and vitamin c. I only went to the doctor to find out what i had. Hope he finds out because I want to know too. I'm still in search for my answer. With all that I have done, my nose is no longer stuffy and I never had sneezing, but i do have irritated eyes still buy it goes away by noon mostly.
It's that time of year where the respiratory system is out. According to acupuncture this is the time of year that the lung meridian is out, so if you find someone who does acupuncture, i'm sure that could help.
When you lay down your sinus doesn't drain. This causes the stuffy feeling you are waking with. If you are heating your home this may contribute to it. Buy a humidifier and leave it in the room to replace the moisture in the air. This will help a lot. If a humidifier is out of reach financially, put a pot of water to boil on the stove. It will help but not as much as a humidifier will.
If your symptoms have been bad the last few weeks, it may be some kind of outdoor mold. In North Carolina, all the leaves have been falling off the trees. I think the leaves plus it raining at least once per week has made the mold really bad here. I walked the dog around the block 10 days ago and felt horrible once I finished. It's kind of limited what you can do. Taking an antihistamine helps, and I do like the NeilMed sinus rinse that you pick up at Target and Walgreens. If you do that use distilled water like they suggest, it seems to keep your sinus less irritated than tap water.
