Colombia and Indonesia both occupy the 2nd and 3rd spot respectively in the global biodiversity ranking. For their size the two most mega-diverse countries in the world biologically and therefore significantly important to safeguarding the planet.
Which capital do you prefer?

Aright...well let me comment then...I don't know much about Jakarta...being from the Anglo Caribbean, Bogota is more familiar to me although both are "foreign"...I am much more interested in Colombia as a tourist destination....all that being said, Jakarta is probably a more unique experience than Bogota....Jakarta is the big city of a much larger, more unique country
If I didn't have a particular affinity for Colombia and I had to pick one for the trip of a lifetime, I actually would give Jakarta the edge...for expat living, Bogota would win...Colombia is on the right track and although the everyday crime situation is probably worse in Bogota, I would rather deal with that then the threat of radical Islamist terrorism
To sum up my rambling, Bogota is my preference but I am biased
I would be interested to see a comparison of public transportation and night life in both cities.

That is the major turn off for Jakarta for me. Though Indonesia does seem to have a very interesting culture and history. Bali would be my main destination in that country.
