There's a really nice lesser known motel/hotel (originally built as a Radisson) called the LaFuente Inn and Suites. Right by the mall as well. Breakfast, free happy hour. Big rooms with ceiling fans. Stayed there many times.

El Centro has some nice chain hotels by the Imperial Valley mall if you decide to get more of the driving out of the way. That way you're crossing more of the desert at night rather during the heat of the day.
