Indonesia is definitely more dangerous than your average Asian country. However the chances of anything happening are very small.
The terrorists are mostly hanging out in the jungles on the northern side of Sumatra. So on Java you shouldn't run into too many problems with fundamentalists/terrorists.

Compared to average Asian country, its definitely safer, we have very little to no terrorist and there's no kidnapping whatsoever or terror to tourist visiting any part of the country.

Java is fairly industrialized and dirty. Most of the big cities are on the main island of Java. It isn't a particularly pretty place, but there are some interesting cultural stuff like Yogyokarta in particular. Try to get to Bali, which is right next to Java.
Should you be worried as an American? Not anymore than if you were an Australian. They aren't too keen on either one, but multitudes are going there and visiting there anyways, so definetely go and don't worry about it too much

Kinda off-topic question... but do many Indonesians see White-skinned Near East/Middle East/Northeast Asians and Latinos as White people?

Yes and no, depending on how the Latinos looked we'll probably mistaken Latinos as Arabs.
Middle East/Northeast Asian, not sure but if they look white with light brownish to blond hair they're white even if they wore Arabic clothes/Burqa, if they have Arab/Persian feature we'll see them as Arabs.
Great beaches, good food, lovely people. That's all the positive I can give about Thailand.

I've never been to any of these countries, but Japan is alone at the top of my list of places I want to go, so I voted for Japan.
