I am curious how the indigenous Taiwanese are treated. Are they segregated? Are their cultures and traditions kept or are those being changed in favor of mainland Chinese culture?
Few in Taiwan follows present mainlander "culture". Traditional Chinese culture was all but wiped out, on the mainland, by the Cultural Revolution. It is still observed by some in Taiwan.
It seems like the government is trying to help indigenous Taiwanese keep their culture AND participate in mainstream Taiwanese society. There are some "affirmative action" style benefits available only to Native Taiwanese. I don't think anyone is trying to push old ROC or even pre-revolution culture on native Taiwanese, other than requiring some Chinese history for everyone in school. There is a lot of civic investment in areas with a high indigenous population. Government funding is available to support cultural centers and civic engagement promoting native Taiwanese traditions.
There's still some racism against native Taiwanese, especially among the older generations, but certainly no official segregation. Mixed marriages and families/children between those with Chinese ancestry and native Taiwanese is commonplace and normal.

All the people educated in Taiwan know they rebelled against Japanese rule.

Yep. Couple of movies about it, including a pretty recent one. I doubt the Taiwanese were doing the Kung-Fu moves against the Japanese shown in Cinema, but they did form guerilla bands in the mountains. And there are a LOT of mountains.
Do any indigenous people in Taiwan still speak their native languages?
This is actually what prompted me to ask this question since I have a passing interest in the Austronesian roots of language and came across some videos in Youtube.
I love the similarities in our languages and it's made me feel closer to my SEA Austronesian cousins.
