You should be fine with the radiator with out trans cooler lines.
If there is an oil cooler it would most likely be a separate unit.
I looked on rock auto again your water pump is driven off of your timing belt.
If you change your timing belt you should change you water pump or if you change your water you should change timing belt.
If you have 200000 miles on your truck and your timing belt has not been changed I would not even drive until it was. If your timing belt breaks it is most likely going to ruin your engine.

If you bought a radiator with the oil line you don't need to plug them or do anything just leave it alone. If you look on eBay I bought one for $89 and there was no difference between having the oil lines or not having the oil lines eBay is the cheapest place I found and with the lifetime warranty. Thanks
