If the car is equipped with a cabin filter air is drawn though cowl into the filter and then blown into the passenger compartment. Usually passed through heater core or air conditioning coils.
Do I understand this correctly: the outside air gets sucked through the intake holes next to the windshield, then it goes into the engine air filter box, then some of it goes through the engine air filter and into the engine. The rest goes from the air box into the cabin filter and into the cabin? Or does the air that gets into the cabin bypass the air box altogether?

As stated, the engine air intake and cabin air intake are two entirely separate systems. there is NO cross connection between the two.
If the heater/air conditioning is set in the "Recirc" (recirculate) position, the interior air is recirculated, with little or no outside air being drawn into the cabin. Depending on how the system is built, the recirculated air may or may not go through the cabin air filter, IF there is one. Not all vehicles have a cabin air filter.
Most vehicles, however, DO have a filter in the engine air intake.

OK, but how can rodents in the air box stink up the cabin air?
They get under the dash. They get into the air plenum.
I have seen mice nest in the bowl that held an air filter for a carburetor. They had packed corn around the filter.
