My car has recently undergone extensive hail damage repair. When I drove off from the body shop I noticed that the engine was way more audible than before. I contacted the body shop and they told me that it was probably the windshield, so they ordered me a new one. I'm actually glad about that because the one they installed looks wavy. But I'm afraid that the windshield is not the problem. Today, I slowly drove through somewhat of a gravel road and it literally sounded like the gravel was hitting plastic inside the car! It also rained here today and the water on the road makes a whole bunch of noise. I can hear everything going on under the front passenger side wheel well.

The car has a new hood, cowl grille, windshield, roof, trunk lid, etc..

What could they have missed when putting the car back together?

Not sure you'll come back to see this, but...

You didn't mention what model of car. Many cars have a hood insulator attached to the underside. Since your hood was replaced, has it been verified that the insulator was transferred or replaced? Would definitely be noisy if this was left off.

Fender liner could be gone. Aeropan/Belly tray could be missing/dmaged. They said the replaced the roof? Did they cut out the damaged section and put a new one in or was it pdr and pulled the dents? Its possible some sound deading was either taken out or not replaced. If you don't crawl under the car and look, no one here would be able to give you an exact answer.
