We live in Harford Co. I was thinking about taking the train into the city (from the Edgewood station) in order to visit the Maryland Science Center at the Inner Harbor.

How do I get to the museum from the train station? Bus? Walkable? Taxi only? Another train?

Take the light rail from Penn Station to Camden Yards and then walk about three blocks east... you'll be right in front of the Science Center. You can also walk from Penn Station up Mt. Royal to that light rail station and ride down to Camden Yards as well. Fare is $1.60 per person.

Does that have to be all in exact coin change, or does the fare box take $1 bills?

Default that depends...

I would suggest exact change, it's easier. Usually the machines will take paper currency, but depending on the state of disrepair of the machine, it might not give you anything back.

If you do a Google search for 1515 N. Charles baltimore, md
where Penn station is located you'll see a map. The inner harbor/Science Center is South I'd
guess about 1.5 miles.

I'd take bus #64 down St. Paul street (and up Charles St on return) — it entails less walking than going by light rail. Exact change is required on buses.
