Taking cost out of the equation, I second what Notaprincess says above. OP sounds like he'd really enjoy Brookline, a great area. The commute would be a cinch if you drove. If you can situate yourself near the Cambridge/Brighton on-ramp of the Pike, then that would be great... cuz once you get on the Pike, it's a one-shot ride out to Natick (make sure you get EasyPass). But the Pike is hard to catch from most parts of Brookline (including Village, Cleveland Circle, Coolidge Corner) due to Harvard St being a real clog, so my guess is you'll end up commuting via Rt-9. Rt-9 heading out eastbound won't be too bad in the morning. Brookline Village to Natick Collection should be 30min give or take.

D line is very reliable and fast out west from Kenmore. If you're reverse-commuting, the train will have plenty of space beyond Longwood. But I do also think that the bus connection will be a pain.
