North End, Central Square (Cambridge), Jamaica Plain, Bay Village....

It depends how long a commute you can tolerate.

Well my current commute is 90 minutes one-way. I'd be happy with a 30 minute commute. How is Charlestown?

You could look around Central Square in Cambridge. Cambridge is a separate city but as urban, and as close to downtown, as the residential areas in Boston proper. It has the added advantage of being on the Red Line, albeit a few stops farther from Braintree than the Broadway Station.

Central Square's a kind of funky place with a lot of affordable restaurants.

Not really, if you want to live IN the city it only get more expensive. You could try the Charles River Park area of the West End though. It's a chunk of like 5 bldgs which MAY fit your range depending on what's available.
