In Boston, I always recommend Hotwire or Priceline (the name your own price section, not regular priceline). Choose one of the downtown neighborhoods (Back Bay, Beacon Hill, Faneuil Hall, Financial District, Copley Square, Theater District, etc) and you can't go wrong (everything will be located well and close to public transit). It will absolutely be the best deal you get. These services work best within a week of your arrival at your destination so it's not a bad idea to get a refundable reservation somewhere else just in case you can't get what you're looking for on Hotwire or Priceline (which is really only a possibility during a major event like Mardi Gras in New Orleans or the Superbowl Weekend in Indianapolis).

Last month, I got my girlfriend's mother a room at the Westin Copley Plaza for $110/night via priceline. The people in line with them paid $215/night. Also got the doubletree at Tufts/NEMC for $80/night last spring on Priceline.

My general strategy is to check the Hotwire rate for a neighborhood during the time I want to go, find something acceptable, and then go enter the same criteria (i.e. 3-star, back bay, Friday 10/7/2011) and bid about 10-15% less than the rate on Hotwire. It usually works. There's no better way to travel cheaply.
