Which commuter rail would be the most ideal for a commute into Northeastern? Does it matter if you come in from North or South Station to pick up the Green line?

Northeastern is right at Ruggles Station which is on the south side of commuter rail. The Providence/Stoughton, Franklin Forge Park, and Needham Lines all stop at Ruggles so those are what you might consider easiest. After that, the Framingham/Worcester Line stops at Back Bay from which you can ride two stops on the Orange Line to Ruggles or take any of the Old Colony Lines (Middleborough/Lakeville, Plymouth/Kingston, and Greenbush to South Station and then catch an outbound commuter train on one of the lines that stop at Ruggles. It can be done with approximate timing. Don't worry too much about north side commuter rail though. When I was an undergrad at Northeastern, I had classmates who lived as far away as Danvers, Beverly etc (the North Shore) and commuted to school by commuter rail all the same. Just switch to Green or Orange Lines at North Station and continue to the school. It is a longer commute but still can be done with proper planning.

You could live in Melrose and just hop on the Orange line.
