The (New) State House.

That is, the one built in the 1790s, rather than the older one built in the 1710s.

Hard to see that flying around there these days...

They've done a little remodeling and the middle aged (in the early 90's) heavy guy (Little Steve?) who would slap the slices on a plate then basically toss the plate on to the counter top isn't around - as far as I can tell in the few times I've gone in there in recent years.

If we can steal Cambridge for a moment, then Harvard University and its Crimson color as well. People not from here will say Harvard is in Boston, not Harvard is in Cambridge.

Very true. I love the State House, I'm just not sure it has reached the same level of recognizability as other structures. However, perhaps I'm wrong! It certainly is a prominent symbol of the city.

Honorable mention to the Pru which is pretty unique (lots of glass towers resemble the Hancock, the Pru doesn’t look like many other buildings), State House, Old North Church, and the Old State House.

We have a ton of great architecture and identifiable building styles, but no single super recognizable landmark on the level of the Golden Gate Bridge, Space Needle, Statue of Liberty, Gatrway Arch, Hollywood Sign, etc.
I have noticed this as well! That was the main reason why I named it. Admittedly, I do think it's a very striking bridge. Also, I agree that there's no singular structure in the city that reaches the echelon of iconic city structures like the ones you've named.
