I'm from Jersey so I don't know anything about surfing to begin with. But if I were to learn how to surf in the Bay Area, would this be okay for beginners? Or is the area not really popular for surfing?

LA is better for surfing, the weather is much warmer, especially in the winter months.

If you don't know how to Surf take a lesson, or go out with experienced surfers. You need a wetsuit.

In the Bay Area, learn in Pacifica, CA; 10/15 miles south of San Francisco.

Plenty of Awesome Beaches in the Bay Area from Stinson Beach in Marin County all the way down to Carmel Beach, south of Monterey Bay.

There are surfers on the beach pretty much every day of the week. Probably not in the same numbers as in LA, but there's a group of regulars. Pacifica has its own, Santa Cruz as well, and Stinson Beach, north of SF.

with all the web cams and surf reports now, all the bay area spots are just as crowded on their good days as santa cruz is, so mite as well move to santa cruz if surfing is your priority.

OP, aren't you contemplating grad school for the future? Take a look at UC Santa Cruz, to see if they have an environmental engineering program, or alternative energy development, or whatever it was you were interested in. It's a cool school, great beach, and it's close enough to SF and the rest of the Bay Area for an easy weekend visit.

I was hoping to aim for Standford and if I get accepted, I wanted to just drive from Palo Alto to the coast... Is this a stupid idea?

Why would it be a stupid idea? The coast is a short drive from Stanford. You can spend your first few weekends sampling the different beaches up and down the coastal Bay Area. Make an adventure of it!
