Technically speaking, they are allowed to traverse our 200 mile EEZ. So long as they do not actually enter the 12 mile limit we can't shoot them down.

There is a continental Air Defense Identification Zone that is the line that "Thou must not cross without a positive ID from ATC/USAF." It parallels the coast roughly and the Farallons are about 5 miles inside the ADIZ.
