That's what I do. Also, I always sync manually (I don't set iTunes to sync anything automatically). In fact, I don't even want iTunes to launch when I connect my iPhone. If I just want to charge my iPhone via the USB port on my laptop, I just connect it to it and iTunes stays off. But if I want to use iTunes to sync anything, I launch iTunes, and then connect the iPhone to the laptop. When I do this the iPhone shows in the iTunes window, which in turn allows me to manually sync what I want, install apps, and the rest. The final step is to eject the iPhone before disconnecting it from the computer.
All I have to keep in mind is that as soon as I sync something I have to go back and remove the "checkmark" from the sync action I just took, which in turn will give me the option to delete or to keep contacts or whatever I have synced previously. I answer, "keep contacts, or music, or whatever." If I fail to do this properly, then iTunes will delete the changes I just made to to the iPhone.
