I'm a musician myself, and I'm wondering where the independent scene is. I hate to use the word "scene", but what area is populated with musicians?

They are everywhere. There is no one neighborhood that has an overwhelming concentration.

Not so fast - you can forget the Gold Coast and the other super pricey neighborhoods. Generally, it has to be an area where it's socially permissible to rehearse in a basement without neighbors whining and calling the cops.

Obviously, local musicians can be found anywhere, but these places book local bands often, and local bands attract other local musicians to their gigs. If I was new to the city and wanted to meet local musicians, I'd go see as many local bands as I could and eventually you'll meet those bands and their fans, who may be in bands of their own. Follow the local scene.

jwaiter's suggestions are excellent. I would also recommend hitting some open mic nights, like the ones at Bucktown Pub, the Gallery Cabaret, Pint and such (There's a buttload of them out there) I have met quite a few fellow musicians at these venues, and have ended up sharing a bill with many of them, and collaborating with a few as well.
Also, hang out in any hipster/scenester type bar in Logan Square or Wicker Park and you can't swing a dead cat* without hitting a musician.

*(Or a live one for that matter)
