I recommend the Chicago History Museum at North and Clark. I remember liking the Museum of Science and Industry when I was a young boy.

The Field Museum is a must. The Shedd Aquarium, Museum of Science and Industry, and the Chicago History Museum.

Depends on his interests, but you have gotten some good suggestions.

The Shedd Aquarium is great. The Museum of Science and Industry is fantastic, but it can be an all day adventure. The Children's Museum at Navy Pier is also pretty cool.

The History exhibits may depend on how interested he is, but the Field Museum which is right near the Aquarium would be a good one as someone else mentioned.

The Peggy Notebart Nature Museum is very kid friendly. Smaller than the other museums mentioned though.

Lincoln Park Zoo is open year round, if you and your son are up for an outing in the cold weather. When I was 6, I first visited the Field Museum and the Shedd Aquarium and still remember those visits nearly 60 years later. Depending on his interests, the Art Institute might be of interest ... they have collections of things like suits of armor, and a fantastic collection of miniature rooms from the middle ages to the 20th century. There's also a kid's activity center.

As a kid I liked:
Childrens museum in navy pier
Museum of science and industry
Field museum
Lincoln park zoo
Shedd

In that order.
