Some very different big(ger) cities within the same state, the cities might as well be in a different state:

CA- SF Bay Area vs LA

TX- Dallas or Houston vs Austin

NY- NYC vs Syracuse or Rochester or Buffalo

PA- Philadephia vs Pittsburgh

any others?

Would you say the difference between NYC and Upstate NY major cities, is the greatest in this context of inter-state differences?

Denver and Colorado Springs are worlds apart politically, dynamically, and overall environment.

Jacksonville and Miami are also quite a big contrast from each other. Jacksonville being a very Southern city, and Miami having a heavy Latin American and transplanted Northeastern urban influences.

Atlanta and Savannah are also quite a contrast of New South and Old South.

Completely agree. This is hands down the biggest difference for any of the states. Though, you could place any Florida city against Miami and it would look just as different.

St. Louis and Kansas City are VERY different in just about every way possible. They may as well be in two different states.
