History: Both are historically significant, but I have a fascination with the Gilded Age and the old American aristocracy (Rockefellers,Vanderbilts, etc.). Newport has an outstanding collection of Gilded era homes. Both cities were incredibly important during the colonial and revolutionary war period. I give a slight edge to Newport, but could easily see an argument either way.
Architecture: Tie. I think Annapolis has a more aesthetically appealing city center than Newport (although Newport's central wharves like Bannister's and Bowen's are nicer than any in Annapolis). On the other hand, I think Newport has a greater stock of colonial era housing.
Setting: Newport. Another matter of preference, but I like Newport's setting on a rolling, rocky stretch of coastline at the tip of Aquidneck Island over Annapolis's location in a coastal plain along the Chesapeake Bay. Although spring in Annapolis blows Newport out of the water and Annapolis is quite a bit milder in the winter. I prefer the summer in Newport which is far more comfortable than Annapolis.
Dining/Nightlife: Tie. Both have lots of great restaurants (many significantly overpriced for tourists) and very good nightlife for cities their size. Newport has a slightly edgier artsy vibe which lends itself to some really alternative, quirky restaurants and bars outside of the touristy areas that I've enjoyed.
Outdoors: slight edge to Newport. These two cities are among the most highly regarded in the U.S. when it comes to recreational sailing. Both have a yuppie sport Hall of Fame (Sailing in Annapolis and Tennis in Newport). The reason I give a slight edge to Newport is because of the beaches. Newport has real, Atlantic Ocean beaches less than a mile from downtown. Annapolis has some small beaches, but they're not on par with Newport's. Cliffwalk in Newport is gorgeous too.
Tourist Attractions: Newport. Between the beaches, Tennis Hall of Fame and the Mansions, I think Newport gets a little edge here.
Shopping: Tie. Both offer many local boutiques and artisan shops as well as lager franchise retail.
I give Newport a slight edge overall. Both great small cities though.

I agree. I got the same feeling my first few visits. Even though I live less than an hour from NPT, I still feel the same way when I visit.
