Here's the tl;dr -

The "Gotham" nickname of NYC dates back to the early 1800s and means "Village of idiots" (lol). This name stuck on, even still to this day.
The name for Gotham City in the Batman comics was coined when one of the writers saw the word "Gotham" in a NYC phonebook. So in a way, it is indirectly related.

And despite the meaning of the word "Gotham" I still like it much better than "the big Apple". Out of all the nicknames NYC has, I'm not sure why that one seems to have stuck on the most.
