This is really close for me. My ratings would be something along the lines of:

San Francisco - 92
DC - 85
Miami - 82
SD/Atlanta - 80
Phoenix - 70

I think I need to start thinking about your trios not in terms of individual parts but how they supplement each other. Like if my business was based in these three markets and I had to spend equal time between them. In this case it really doesn't help too much lol. These two groupings have cities that interact and support in similar ways. Ultimately I guess I'm just far more comfortable with the east coast trio, having lived in DC and Miami, while Atlanta was like a second home for many years. SF is easily my favorite of the entire group, but even then there's this nagging uncertainty having only visited it a handful of times. So overall I choose familiarity

my individual ranks would be

SF/DC (lived in both)
SD (visited many times)
Miami (visited many times)
Atlanta/Phoenix (lived in Atlanta, visited Phoenix)

Looks like SF, SD, Phoenix for me.

Atlanta serves as a nexus between DC and Miami in some ways; I was thinking SD has a similar role in the Western trio but not entirely sure.

Can you share how Atlanta serves as a nexus bw DC & Miami? I don't think I can think of any..

Atlanta is home to many regional offices of federal government agencies as well as the CDC and its collection of colleges and universities is similar to DC's. There's also the similarities between their Black populations. And when it comes to Miami, both it and Atlanta have robust entertainment industries (particularly in TV/film) and both serve as major cultural hubs of minority groups in the U.S.

I see similarities between cities but don't see how Atlanta connects DC and Miami though... DC and Miami are basically just tourist spots for each other.

The 2 don't seem to have much in relation. Just vacation destinations.

I wouldn't call DC a vacation destination although it obviously gets a good bit of tourists.
