I'd put Boston as #1, easily.

I love this map of Boston:

The total number of students in the colleges shown on this map tops 185,000...and that doesn't include the dozens of other colleges located just outside of this map like Wellesley, UMass Lowell, etc

Then in no particular order:
New York City
Philadelphia
Washington DC
San Francisco/Los Angeles

I would infer 'college cities' to be those dominated by the university that resides there. In that case, mine would be:

Ann Arbor, MI
Austin, TX
Charlottesville, VA
Missoula, MT
Chapel Hill, NC

do you mean cities or towns? Everybody is going to just list their favorite city since most cities have colleges in them.

Many cities like N.Y., Philadelphia, LA, San Fran, and others have many colleges, but they are not really college towns, where the college defines the city. these places would be like State College PA, Ithica NY, Burlington Vt, Boulder Co, and even Columbus Oh.

Is there a list out there like this, but with major cities? I wonder where Pittsburgh ranks. It has a lot of universities on the east side. It would be interesting to see.

Don't forget about Providence! (PC, Brown, JWU, RSD, RIC, URI)

But in no particular order I'd add:

Boston
DC
NYC
Areas of North Carolina have some big state schools.
