What is your current height/weight? You might still have extra weight on you and the last place your body wants to store it is in your legs. Most likely there is still some fat with the muscle, unless you are squatting 300 lbs. I don't think running adds extra size to your legs, though it does make your leg muscles stronger. The professional long distance runners usually don't have big thighs.
Your body decides where to store what remaining fat you have, so the only way to get rid of it is to lose more weight. If you like your weight, then you gotta go with the big thighs.

Personally, I think healthy looks good, whether you are a man or woman, whether you are looking at a man or woman. Worry about performance, the superficial will take care of itself. Just my 2 cents.

You don't know why she feels uncomfortable about her musculature any more than I do. Considering that her legs do not belong to you, but to her, you also have no more or less of a right to comment on her OP than I do. I simply exercised my right to do so. I find very attractive a woman who fits the OP's admitted description, and I was encouraging her to accept and admire what is obviously her natural physique, the result of hard physical work. Why should a woman feel ashamed of their body? Doesn't sound very feminist to me.
I grew up in a culture that is very admiring of women, physically, mentally and spiritually, and in that culture women are quite welcoming of respectful admiration from men. I will always respectfully admire a physically attractive woman, and I will never apologize for doing so.

So, for the past year I went from being fairly out-of-shape to being, if I can say do myself, pretty kick-ass shape.
However...with all the running I've been doing my upper thigh area above my knee has gotten HUGE. Like, I have a bulge beginning at my kneecap that sticks out, and the that "ridge" almost goes up to my butt.
Is there anything I can do (HEALTHILY) stretch this out or tone it down? I mean, I can definitely live with this...but I kind of feel like I'm hulk lady looking at my legs. LOL
Oh, and PS--if you haven't figured it out, I'm a chick (if that matters).

Hey, I'm fine with it. I have long lean shapely legs from genetics and working out and I don't mind one bit when a guy compliments my legs. In fact I more than appreciate it. Just another bonus from exercise.

I'm not quite sure how you have enough information to draw the conclusions you seem to be drawing. I deal with a family member's self-image problems (the kind where "you look great" is never going to be close to enough and the only really satisfactory answer is "yes, you look fat" or "yes, that muscle on your leg looks terrible") on a daily basis and when I hear "fit, runner, don't like the muscle" it reminds me of this family member. There is nothing unattractive about musculature and the OP's question touched a nerve for me. No ogling intended and nothing sexual about it, so please don't ascribe chauvinism where there is none.
