I'm thin and in relatively good shape. I want to start working out but I don't know what to do. I tried yoga but I got a really bad instructor (she didn't actually teach us yoga, just a lot about Sanskrit and her world view.). Due to a car accident I'm not terribly flexible anymore, I have a little difficult reaching my toes.
My main fitness goals are to build some muscle tone and become more flexible. What should I do?

She probably wasnt teaching your sanskrit but instead teaching you the correct names for the postures and perhaps giving your greater insight into Yoga by also teaching its vast and rich history. What style of yoga did you practice? For how long?
Yoga is exactly what you need. How about giving us the city where you live and we could do some investigating for you to find a good teacher. Will need to also say where you were before where you didnt like the teacher though.
Intervals are something anyone who has no heart issues can do... wind sprints to fatigue builds endurance and tones muscles faster than steady state cardio with much less time needed... with that said I prefer longer duration steady state just to enjoy the outdoors.
I bought an elliptical trainer about 15 years ago. It cost about $2,400 back then but it was the best investment ever. It paid for itself long ago. When you ride it's up to you. You can take a stroll or you can ride it at a rate that makes you feel like you're gonna have a heart attack. I ride for 30 minutes per day and my shirt is always drenched in sweat when I'm done.
Low impact on the knees.
Also think about this. Driving to the gym is time consuming. You might skip days just because of the hassle.

May I ask what your training looks like? How many sprints do you do and how long do you run?
First I start out doing a session of the Jillian Michael's 30-Day Shred (you can find this at Target) for the first half hour, then I top that off with a half hour run.
It's going really well for me - I've only been doing it a week but I already feel stronger and leaner.
