If you have plants in your pond, you need to keep it running to help oxygenate the water. Plants give off carbon dioxide at night. In winter, I run a heater, and the movement of the water by the pump, keeps the whole pond comfortable for the fish.

Most fountains and water features I install have timers for control. Most clients want that flexibility.

Having the water off for a few hours everynight is not going to cause a bloom of mosquitos, lack of O2 or any of the other maladies presented above.

Choice is yours either way I dont think its a big deal unless you want to conserve water and energy.

I have two fountains in the backyard and they are turned off once the sun goes down.
