Definitely Omaha. The cost of living here is darn near the lowest in the US, but the wages are well above average. The standard of living is continuously in the top 10 and many years in the top three. It also has one of the world's most reknown zoos that is continously under multi-million dollar construction. It is currently under a plan involving near $200,000,000 in expansion.
Their are four seasons here with spring and fall occupying most of the years climate. Many migrating birds come through with a large mammal population (otters, many deer, beavers etc). Many river systems and thousands of lakes (including a very large one called McCaunaghey about 200 miles west of OMaha).
The city has 462,000 with Lincoln (260,000) only a few dozen miles south west and a combined metro of 1.2 million and growing moderately-fast and steady. Depends if you consider 1.2 million a city, however.

MidwesternatHeart, Indianapolis is on my list of cities I am considering. OmahaHonors, I have looked into some of those cities in Nebraska, but I can't find many apartment listings.
Spaceman, i checked out your link and St. Louis looks very pretty and is VERY affordable! Studio apartments in the $400 - $450 range on some apt websites.
