I know the statistics suggest Franklin, TN; Cary, NC; Mount Pleasant, SC; and Roswell, GA, but each of these places (except, to some extent, Cary) is right by a larger, high crime city (Nashville, Atlanta, Charleston). Where is it safe in the south? Are rural places the way to go?
Can't speak for any other the others, but Cary is about as safe as you're going to find anywhere. Any crime that pops up in Raleigh or Durham is very localized, and I wouldn't consider either of those cities even close to high crime.
Peachtree City, GA has very low crime. Though it should be pointed out, no place is safe from crime -- particularly property crimes. They happen anywhere. But in 95 percent of the country, even violent crime isn't the threat people make it out to be. The vast overwhelming majority of violent crimes are drug related, domestic or happen among people who otherwise know each other. Random violence is extremely rare.

Ditto. Cary is a statistically very safe suburb of one of the South's statistically safest larger cities (Raleigh).
I believe Virginia Beach is the, or among the, safest cities of its size in the country. Like Cary, VB is generally suburban in character, and VB has a lot of rural areas within city limits too.

Are there any rough areas of Raleigh? Just curious...... With that said, it is one of the safest larger Southern cities and metros.
I think that "rough" is a subjective term. Certainly there are areas of the city where more people are probably going to feel safer than in others. Some of those places are probably validated by statistics while others may not be. That said, I have never personally been anywhere in the city where I was actually fearful for my life or safety.

Yes. Princess Anne County, VA incorporated itself into the City of Virginia Beach in the 1950s. The remains of Norfolk County incorporated itself into the City of Chesapeake, and Nansemond County merged with the City of Suffolk. Three huge "cities" down there in the 250-400 square mile range.
