Despite being state capital, Tallahassee seems as much as a college town as Gainesville or Athens

Richmond, VA has benefited immensely from VCU's investment in the city--it is such a true urban university that integrates seamlessly into the city's fabric. In addition to that, their NCAA basketball team is premiere sports ticket in the city. Much of the city's creative vibe comes from the university.

In what states is the flagship state university located in the state capital?

Texas (Austin), Wisconsin (Madison), Ohio (Columbus), Florida (Tallahassee) and South Carolina (Columbia) come to mind.

Depending on how you define flagship school, I would say that Arizona State (Tempe, next to Phoenix), LSU (Baton Rouge), Michigan State (East Lansing, next to Lansing), Minnesota (Minneapolis, next to St. Paul), Nebraska (Lincoln), and North Carolina State (Raleigh) would also qualify. Some might not consider ASU, MSU, and NCSU to be flagship schools, but then I don't think FSU would be either. All of these universities though are big schools.

Florida's flagship is in Gainesville, although FSU along with FAMU pretty much have the same effect on Tallahassee.

There's also LSU in Baton Rouge.

Oops. Shouldn't have included Tallahassee on that list.

City Data is not the place for you to ask questions about college.

Right; I was going with the flagship thing when I mentioned LSU in Baton Rouge, but in the context of the larger topic of the thread, Southern would certainly be a contributor to the city's "college town" feel.
