I take a few medications for BP, Cholesterol, and Sugar. The Blood Pressure med is also used to treat anxiety (Clonidine 0.1mg). I notice if I take that medication after I just ate or with food that it doesn't seem to work. My anxiety is still high and so is my BP. But, if I take it on an empty stomach it works pretty fast.
My doctor says it shouldn't matter, but I've been on this for 2 years and I am certain this is happening.
My question I guess is if anyone else has had this happen? Or am I crazy?

Since it can be taken with or without food, why not just take it whichever way you think works best?

The plasma level of clonidine peaks in approximately 3 to 5 hours and the plasma half-life ranges from 12 to 16 hours, so you can time it to be taken, say, 4 hours before the anxious part of the day.
