I don't have kidney disease but my doctor says that pre-diabetes may have caused some damage to the filters in my kidneys.

He just said avoid excess sugar and protein but what specifically should I be eating as well as avoiding?

Limiting protein somewhat is good because damaged kidneys cannot efficiently filter-out
the byproducts of protein-metabolism. Certain byproducts of protein-metabolism, building up in your body, can be very bad for you.

Controlling blood-sugar and blood-pressure are very important.
