Yes, adding stone to vinyl is a waste of money. The juxtaposition of a natural material like stone is going to make the vinyl look more synthetic than it would look on its own.
There is not much contrast between your existing brick and siding as it is, so I'm not sure why you think installing all siding is going to be bland. Having contrasting colors in window and porch trim is what will keep it interesting. I agree with the person who suggested beefing up the porch posts.
As far as colors, if you like brown then go for that with cream trim, but the brown would need to be somewhat dark to provide a contrast. Or, go for beige and keep the shutters and paint them dark brown. The main thing the house needs is crisper contrast.
Also the fake brick on my house is a rose color and the siding is tan. The picture does not show the contrast well. I do want to keep a similar contrast.
You could hire an architectural designer (much cheaper than an architect) to help you with your choices. Or to save more money you could pick your stone, make sure the stone does not fight with the neighbors' colors, then go to one of the better paint stores where there might be a person with good color sense on staff. Show that person the stone and photos of your house and your neighbors houses (all 5 of them).
This is what I have except mine is the old version that contains asbestos. Looks very similar to the Hardi plank. And I can assure you that cement boards can and do break very easily.
I am not understanding your dislike of vinyl siding. It is very common here and used on very expensive houses.
This house is currently $2.2 million and has vinyl siding.

I wouldn't do anything cosmetic until you replace the roof, if it is end-of-life. It is much more important than paint colors and stone work.
The roof is happening at the same time and the color of the roof will be chosen based on the color of the of the stone & siding. I go between gray and brown on that also.
We drove around looking at relatively newer homes in a similar style and copied one. The stone supplier was able to find the colors.
My house is a very rare style for the area. I have only found one other tri-level and it still has the 1970's colors.
