So I had taken the sink and toilet out of the bathroom for a remodel/ find the plugged pipe. Now that I have it back together it still smells, not like sewage, but like ditch water I guess. Is this just a matter of airing out the bathroom.

I would be worried that there are additional problems with this property -- "ditch water smell" could indicate a leaking foundation / crawlspace / basement or issues with gutters /surface water. Probably ought to have ALL the plumbing AND HVAC duct work checked -- I've seen absolutely messed up situations...
