Your filter is getting dirty from the air return vent. If you haven't done it, you need to remove the air return screen and look/clean the return. If it's clean, one thing you can try is to put a filter in front of the vent to see if it gets dirty. If it does, then it's likely the moving in dust you're raising and it should abate once you're fully moved in. If the filter remains clean, then you may need to have your return inspected as it might have a break in it.
Depends on your filter, age of home, how much you keep the doors and windows open, if you have pets etc.
My MERV 12 filter "catches" way more particles than when I used a lower rated filter. It is usually visibly dirtier than a brand new one after 1 month. Not totally clogged up but if you put the old and new next to each other there is a difference.
Renovation work like changing out flooring/ carpet is also also going to kick up a lot of dust. What you describe seems normal to me.

I do know the actual vent is very dirty. Are you talking about cleaning the vent cover or inside the return? It's in the wall so I'm not sure how much I could really clean there.

This really only applies if the filter is somewhere other than the return grill itself. I was assuming the filter is at the return. Cleaning out the return plenum, will do very little for cleaning the filter itself (if its at the return).
Keep watch on the filters and change when dirty and give it some time.
The 90 day change is pretty standard. What else have you been doing to manage dust? Vacuuming/Ionized Air Filters? And where is your Laundry room located?
