My husband is very respectful in putting it back down after he is done, but my 9 year old pee`s all over it.
Just yesterday, I called him in the bathroom to clean the lid off, where he just went all over the top of it! I don`t really want to sit down where there is pee all over the toilet seat.

In my home, it is seat and lid DOWN. Four males and three females here...having had toddlers for years, we felt it was part of safety, and a great habit to instill, and we did.

Clorox Pop Up thingies! Make it a habit. Ladies, don't sit down til you pop one of those out and clean the seat off. SIGH. It is a matter of self-defense.

It's just more pleasant to leave the lid down. Who wants the germy bowl of the toilet showing? Yuck! TP must be under. It just doesn't roll correctly when it's over.

Put it down and she won't frown;
Leave it up and she'll never shut up!

Just kidding of course. We leave our seats and lids both down. Paper is under or over, it goes however it winds up on the holder.
