My bathroom flooded and alot of water went into my heat vent what do i do and how big of a problem could this cause?

Depends... what's under it? Air vents are not water tight, it will drain out.

If that's your crawlspace... probably no harm done, besides maybe some wet insulation.

If it's your downstairs neighbor.... big problem.

Water in the supply duct, just run the system and it will now be humidified air!

Just make sure your cat's not around to explore the air vent hole when the vent grill is off.
