I have received a job offer to work as a scientist in Lexington, and I have started to look for apartments in the area. I am currently wrapping up my PhD research in my home country (The Netherlands), and I'll probably move in two to three months. I haven't lived abroad before, so any advice is much appreciated.

-Where you are working
Bull Lea Road.

-How much you are willing to spend on housing
About 1000 dollars/month max.

-How long of a commute you're willing to tolerate
20-30 minutes.

-If you have kids: Private school or public school?
Single, no kids.

-What type of neighborhood environment you are looking for: small town feeling? small city excitement? suburbia delight?
I'd like a safe neighborhood. Being close to grocery stores would be a plus.

-Community amenities important to you
I won't be moving a lot of stuff (no furniture). I also will probably only stay a couple of years, so I think a furnished apartment would be handy. Other pluses would be no-smoking and no-pet.

So far I've spotted Paddock Apartments, which is quite close to work and offers furnished apartments, and Townley Park, which seems to be a popular choice on these forums.

Don't know too much about apartments here, but location wise, Townley sounds like a good pick. You could stay within your commute time if you were out Harrodsburg Road near New Circle, or even out by Hamburg if you were close to the Interstate.

I'd say that Paddock doesn't fit your criteria for a safe neighborhood.

How about Chinoe Creek? Google Maps suggests a 20 minute commute:

Creekwood Dr, Lexington, KY 40502 to Bull Lea Rd, Lexington, KY 40511 - Google Maps

Would that be a good estimate, or is traffic bad during rush hour?

I second Townley Park Apartments. I've lived there and it's a 3 minute walk to grocery stores and restaurants. It has easy access to New Circle road and it's only a 5 minute drive from downtown.
