I have been looking at homes in Nassau County and in my price range I have seen quite a few capes... and a quite a few have the "dog house" dormers in the front but no dormer in the rear. My question is how much would it cost to do the average rear dormer on a cape and could anyone recommend a contractor that does this well.

I don't know how much it cost just to do the rear but to have a full dormer on a cape (front and rear) that gives you 3 bedrooms and one full bath cost about $100k. For only the front or rear I will guess $60K.
PS. I simply quote the price given by a contractor. I'm sure it varies by the actual size, how far you want to go to finish it, etc.
Rear lower level extension. 2 rooms...a bedroom and a living room with skylights and a gas fireplace, hardwood floors, buncha windows, roofing and siding. From nothing all the way to paint. Oh, price includes poured slab too.
Sorry I should have been more specific. I'm more interested in the rear dormer that you see on the majority of capes on Long Island.. the kind that takes the slant out of the rear part of the ceiling. I'm not looking to blow out a cape and add rooms... just want to take out that annoying slanted ceiling..lol.
2 years ago, I got a 50k - 60k quote for rear dormer + full bathroom on the 2nd floor of a cape. Just a doggy dormer + bathroom = 20k ( probably 10k for doggy and 10k for bathroom).

That's an ok price for actual dormer (ie the window and its associated structure).
On LI, especially with regard to capes, the term is used to also refer to dormer extensions. So most people on this forum when talking about a dormer or rear dormer are really talking about a dormer extension (hence all the talk of new rooms etc). Which will cost you a way lot more.
