I would perhaps seek some legal advice or at least speak to someone with experience in this situation. While you may feel that the best thing to do (as good, honest people) is to invite in a town inspector to say "see, no apartment here" you may not be obligated to do so and it may incur more headaches for you that don't need to happen.
Also, what do you think triggered the letter? Typically such things happen due to a neighbor's complaint about parking or noise. If it is just your son living there with you, is there anything that you think could have bothered someone?

As for OP it doesen't sound illegal at all.Especially if youre related, it sounds like a classic Mother Daughter.
Usually it comes down to egress windows.Illegal entrances and kitchens.
Multiple Satellite dishes will sometimes spur attention along with excessive street parking and trash.
TOB has done a great job cleaning a lot of it up.
