I have a chance to buy a 1 family with a garage apt. Currently it is not legal. Can it be turned into a legal unit with an Accessory Apartment Permit without jumping through hoops?

Why not call the Town and ask? You can stay anonymous and get the answer straight "from the horse's mouth".

IIRC, the OP is the tenant and was facing eviction after withholding rent for some pretty serious violations (leaking roof, mold formation etc)

Town of Islip has a lookup on their website that will tell you if it's already legal, if that is what your LL is claiming.. Rental Permits & Acc. Apartments

Other than that, follow Elke's advice on this thread and the atty recommendation she gave you. Also did you contact the health dept about the conditions yet? You can also contact legal aid. » Contact NSLS Nassau/Suffolk Law Services Committee, Inc.

If you read the islip town code for accessory apartments, it is very specific to say it cannot be in an accessory building. So if the garage is detached, no-go. It's all online.
